Comprehensive two-dimensional gas chromatography (GCxGC) is a technique that has been around for over 25 years. Some may argue that the technique has been over-hyped, and that it is a complicated research tool that doesn't fit into routine analytical laboratories. However, several routine validated GCxGC methods have demonstrated that the technique is accurate, precise, and robust. Research has shown the benefits of GCxGC in a wide variety of applications (e.g. environmental, metabolomics, petroleum, food safety, fragrance). The benefits include increased peak capacity (i.e. resolution), structured two-dimensional chromatograms (i.e. contour plots), and sensitivity enhancement. The merits of GCxGC as a separation science are clear, but how will it benefit a routine laboratory? Multiple analyte classes can be combined into a single analysis to save instrument and sample preparation time. Manual review time for non-target screening methods can be reduced with the increased peak resolution of a GCxGC analysis by creating a better library match leading to faster, more confident peak identification. Sample characterization is improved with a GCxGC analysis which increases confidence in decisions based on analytical results. The extra resolution afforded by the GCxGC analysis allows the use of more economical detectors, like the flame ionization detector (FID) or electron capture detector (ECD).

Pegasus currently uses the LSF resource manager to schedule allcompute resources. LSF (load sharing facility) supports over 1500users and over 200,000 simultaneous job submissions. Jobs are submittedto queues, the software categories we define in the scheduler toorganize work more efficiently. LSF distributes jobs submitted by usersto our over 340 compute nodes according to queue, user priority, andavailable resources. You can monitor your job status, queue position,and progress using LSF commands.

Tip

Reserve an appropriate amount of resources through LSF for your jobs.

Jobs with insufficient resource allocations interfere with cluster performance and the CCS account responsible for those jobs may be suspended (Policies).

Tip

Stage data for running jobs exclusively in the/scratchfile system, which is optimized for fast data access.

Any files used as input for your jobs must first be transferred to /scratch. See PegasusResource Allocations for more information. The/nethome file system is optimized for mass data storage and is thereforeslower-access.

Using /nethome while running jobs degrades the performance of the entire system and the CCS account responsible may be suspended*** (Policies).

LSF Batch Jobs¶

Batch jobs are self-contained programs that require no intervention torun. Batch jobs are defined by resource requirements such as how manycores, how much memory, and how much time they need to complete. Theserequirements can be submitted via command line flags or a script file.Detailed information about LSF commands and example script files can befound later in this guide.

1. Create a job scriptfile

   Include a job name -J, the information LSF needs to allocateresources to your job, and names for your output and error files.

2. Submit your job to the appropriate project and queue withbsub<scriptfile

   Upon submission, a jobID and the queue name are returned.

3. Monitor your jobs withbjobs

   Flags can be used to specify a single job or another user’s jobs.

4. Examine job output files

   Once your job has completed, view output information.
